libtorrent 0.12.2 supports IPv6 hence rtorrent can be listed as IPv6 enabled clients:
root@portjail:/usr/ports/net-p2p/libtorrent/work/libtorrent-0.12.2 # ./configure --help | grep enable-ipv6
--enable-ipv6 disable ipv6 [default=no]

as far as i know it *only* has support for announcing over IPv6 via CURL but can't connect to IPv6 peers yet.
