Would it be possible to assign a webserver a subnet, eg a /124, and then have each VirtualHost its own ipv6-adress? Or must I give each ipv6 as an alias to the nic?

Depends on which operating system you are using, some have tricks for this, for most you just need to add the IP addresses separately.
